This story continues from Spider-Man #57...

Imprisoned at Ravencroft Institute, the Jackal is in a session with Doctor Ashley Kafka. However, instead of answering her questions, the Jackal spends the entire session mocking Kafka and her head of security, John Jameson. After the session, John apologizes for speaking out of turn, as he let the Jackal get to him. She reminds him that the Jackal is a seriously disturbed individual, just like the other patients at Ravencroft. They then look in on Frances Barrison -- aka Shriek -- who has been in an infantile state ever since absorbing the Carrion virus.[Continuity 1] Kafka explains that Shriek has been treating this virus like a child growing inside her, and fears what will happen once she starts showing signs.

Meanwhile, Mary Jane has made tea for the Scarlet Spider who has come to her home to help her free her husband, Peter Parker.[Continuity 2] Peter has been arrested for a murder that Ben Reilly has been accused of committing.[Continuity 3] He tells her that he calls himself Ben Reilly, not liking the nickname the Daily Bugle had given his costumed identity.[Continuity 4] Ben wants to do something to get Peter out of jail, especially since he and Mary Jane are expecting a baby.[Continuity 5] When Ben takes off his Scarlet Spider mask, but this bothers Mary Jane who asks him to put it back on because she can't bear to see someone else with her husband's face.

At that moment, at Ryker's Island, Peter Parker has a visit from Joe Robertson. Joe wants Peter to give him something to work with because Detective Jacob Raven has a strong case against Peter.[Continuity 6] However, despite Joe's pleas for Peter to talk, he tells Robertson that he can't. While at the hospital, Detective Connor Trevane, visiting Jacob Raven. He vows to catch the person who harmed Jacob. That's when Jacob tells Trevane that they arrest the wrong person when they took Peter Parker into custody. When Trevane asks him how he could think this, that's when Jacob removes the bandages from his face. The burns there are the telltale patterns of the Mark of Kaine.[Continuity 7] At that moment, the other Peter Parker is still wandering the streets of New York City trying to remember who he is.[Continuity 8] He happens upon a copy of the Daily Bugle which as a front page story about Peter Parker's arrest. He wonders why who this man is and why he shares his face.

While back at the Parker home, the Scarlet Spider suggests that Mary Jane let his friend Seward Trainer to run some tests to make sure there is nothing wrong with her baby. This causes her to become upset again and she demands to know what Ben hopes to gain from interfering with their lives. Meanwhile, back at Rykers, Peter Parker contemplates what to do next. He thinks about breaking out of prison and bringing the Scarlet Spider to justice. However, he realizes that this could compromise his identity and he and Mary Jane, and their baby will never get a moment's rest as they are hounded by society. He reminds himself that Aunt May raised him to do the right thing, but right now he doesn't know what that is. At Ravencroft, John Jameson and the other security guards watch the monitors. They see the Jackal in his cell rebuffing the taunts from Carnage, in the cell next door. However, they are actually watching a video loop as the Jackal hacked into the security systems. This has allowed him to get access to the computer files about Malcolm McBride.[Continuity 9] While at that moment, the other Peter Parker finds himself drawn to the Acme Warehouse. He doesn't know why he has been drawn to the rundown building but knows that it is part of an important turning point in his life.[Continuity 10] Realizing where he can go to learn more about these mysteries he runs off. His presence here did not go unnoticed, as Peter is being observed by the mystery man known as Scrier.

Meanwhile, back at the Parker residence, Ben Reilly admits that he first came back to New York City he did so to reclaim the life of Peter Parker. However, now that he has seen the life that Peter has made for himself and the life that he has, he realized that he doesn't want to be Peter Parker because he likes being Ben Reilly. He also tells her that clones have a limited lifespan and that they eventually degenerate and die and he wants to be there and help the Parkers before his time is up. Realizing that Ben is being sincere, Mary Jane decides to trust him, and tells him to he can call her Mary Jane instead of Mrs. Parker. While back at Ravencroft, security notices that the video feed in Shriek's cell has gone off and begin mobilizing. In the cell, the Jackal has come to reclaim the Carrion virus, explaining that it was created to cause the cloning degeneration factor in human beings. He finds it amusing that Shriek would consider the virus a growing baby. Although she tries to defend herself, the Jackal easily knocks out Shriek. When a guard arrives at the cell, he is knocked out by the Jackal. As he flees the cellblock, Carnage threatens to kill him if he harmed Shriek, but Jackal doesn't feel slightly threatened.[Continuity 11]

Back at Rykers, Peter Parker tries to convince himself that Ben Reilly isn't a kill since he is a clone of Peter Parker. He can't believe that someone that is based on his genetics could be capable of murder. At that same moment, the third Peter Parker is drawn the cemetery where Aunt May and Uncle Ben are buried.[Continuity 12] Seeing these graves causes this Peter Parker to remember who he is, remembering his beloved aunt and uncle and how he became Spider-Man. Re-reading the newspaper article about Peter's arrest, he believes that this man is an impostor. He also learns that he is married to Mary Jane and decides to go to her and find out what's going on, fearing that she might be in grave danger. Finding Mary Jane, the pair goes out to talk about things unaware that they are being stalked by Kaine.

The Clone Saga continues from The Spectacular Spider-Man #223...

Arrested for murder, Peter Parker is put before a press gallery to take photos.[Continuity 13] Among the reporters are Betty Brant and Ken Ellis of the Daily Bugle. Betty insists that her longtime friend is not a killer. She is also surprised to see the Peter is being represented by Grant Buckner and wonders how Parker can afford the star lawyer. That's when Connor Trevane announces that they are closing the remaining proceeds to the press. That's when Buckner steps in as his client insists that their client wants to have an open trial because he believes in freedom of the press. Also among the audience is Jacob Raven whose investigation into the murder of his partner led to Parker's arrest. However, due to the encounter that has left his face scarred, he knows that Parker is innocent of the crimes he has been arrested for.[Continuity 14]

Meanwhile, Ben Reilly is amazed looking at the results on the recent tests on Mary Jane's baby.[Continuity 15] Seward Trainer, who ran the test, reminds Ben that although this as amazing as this looks, Mary Jane is only in her first trimester. Mary Jane reiterates her concerns about her baby, and why she allowed Ben Reilly to convince her to come to him for tests.[Continuity 16] She is concerned that her husband's irradiated blood may have a negative effect on their unborn child.[Continuity 17] Trainer assures her that he is the closest thing to an expert on Spider-Men as she can find, certain that if there is a problem he can find it. Deciding to put her mind on more cheerful thoughts, Mary Jane asks Ben how he feels to know he is going to be an uncle. Unknown to all, the mystery man known as Kaine is hiding in the shadows above the lab. He has been keeping tabs on Mary Jane since he was struck with a vision of her murder at the hands of a stranger.[Continuity 18] At that moment, in Forest Hills, yet another man who thinks himself as Peter Parker goes looking through his old childhood home.[Continuity 19] Having recently regained his memories, Parker becomes furious that he has been robbed of five years of his life.[Continuity 20] One of the things he has learned is that his beloved Aunt May has recently died.[Continuity 21] Furious over what else he may have missed, Peter loses his temper and lashes out, wondering who did this to him. Recalling how another man calling himself Peter Parker has been arrested for murder, Peter rushes out wondering what else this alleged impostor has done with his life. While back at Trainer's lab, Mary Jane is assured that she will be contacted as soon as Trainer is able to learn something from the test results. When Ben offers to walk her home, Mary Jane insists that she can take care of herself. Once she leaves, Ben puts on his mask intending to follow her home anyway, but Seward stops him as he still needs Ben's help.

While at the Daily Bugle, Joe Robertson continues to try and talk J. Jonah Jameson into reporting on the Parker trial. He reminds him that even though Peter used to be an employee, the Bugle cannot remain silent. Jonah decides to allow Joe to report on the story but orders it to be buried deep in the newspaper. Despite protests from Robertson, Jonah points out that Peter is up against the wall and he doesn't need this. By this time, Peter has been transferred to Ryker's Island. There he sits in his cell where he finally allows himself to mourn for the death of Aunt May. Suddenly, a fire breaks out in one of the other cells. Using his spider-powers to sneak out of his cell, Peter breaks into the other cell and pulls the prisoner out of the smoke. He then gives the inmate mouth-to-mouth, reviving him. He then manages to slip away and return to his cell before prison staff can enter the block and put out the fire. While elsewhere, Mary Jane is walking home when suddenly a hand reaches out of a nearby manhole and pulled into the sewers. Her kidnapper turns out to be Kaine. While at the same time Jacob Raven is confronted by Stunner, who has come to enlist his help in finding and getting revenge against the killer of her beloved Doctor Octopus.[Continuity 22]

While back in the sewers, Kaine tries to explain to Mary Jane that he only wants to keep her safe. However, the wife of Spider-Man refuses to believe it and breaks free from his grasp. Turning on a water pipe, Mary Jane blasts Kaine with a powerful jet of water, allowing her to escape. Back on the street, Mary Jane wishes her husband was out of prison in order to assist him. Suddenly, she runs into the man who also thinks of himself as Peter Parker. Seeing Mary Jane, this other Peter Parker recognizes her and asks her for help.

Mary Jane is confronted by a man claiming to be the real Peter Parker.[Continuity 23] He tells her that he has been locked up for five years and the man that she married is not the real Peter Parker, but a clone.[Continuity 24] Mary Jane tells this Peter Parker that she can't deal with this new mystery right now because someone is chasing her. Before she can tell Peter who it is, they are confronted by the stalker himself -- the assassin known as Kaine. Kaine warns her that this is neither her husband, or Ben Reilly, but an escapee from the Jackal's lab.[Continuity 25] Although Kaine says that this clone is the real threat, Mary Jane tells Peter to prove otherwise by protecting her. Peter vows that he will always be there to protect her. Although Peter leaps to attack Kaine, he easily overpowers him. However, this distraction is long enough for Mary Jane to escape. Recovering from the attack, Peter is still reeling from everything that has changed and tries to follow after them.[Continuity 26]

Meanwhile, the real Peter Parker is sitting awake in his cell at Ryker's Island.[Continuity 27] He thinks about all of his recent tragedies, the most recent of which is being arrested for murder.[Continuity 28] He thinks about how he has been pushed to the brink and made it back and how he doesn't want to relive this again. His thoughts are interrupted by the arrival of the astral form of Chakra. She tells Peter that his wife is in mortal danger. Despite his questions, she disappears without telling him any more.

Meanwhile, Mary Jane manages to call Ben Reilly at Seward Trainer's home. She tells him that she is in danger from Kaine and another Parker clone. Unfortunately for Ben, she hangs up before telling him where she is. This is because Mary Jane has decided that she is going to stop running and fight back. While back at Ryker's Island, Peter Parker refuses to sit back and do nothing while his wife is in danger. Using his spider-powers, he manages to silently break out of his cell and sneak out of the prison. Reaching the edge of the island, Peter is about to leap into the water and swim to shore when he is stopped by Judas Traveller, who warns him that doing so would be a mistake. Peter isn't sure why Traveller cares, pointing out how during their last encounter he was toying with people like chess pieces.[Continuity 29] Judas fails to explain himself, saying that he has come to offer him a better way. At this moment he has created an illusion to make it look as though Peter Parker is still sleeping in his cell. That's when Chakra appears and offers her aid. Peter accepts the offer and is teleported away. Judas Traveller is then joined by Scrier who finds this entire situation amusing. When Scrier thinks that Traveller's interest in Spider-Man and his clone are perhaps because they remind him of himself. Traveller responds by telling Scrier that he doesn't know him as well as he thinks and walks away.[Continuity 30]

Meanwhile, Mary Jane has returned to her home where she has armed herself with a gun and is fully prepared to use it to protect herself. As she prepares to leave, she is stopped by someone wearing a Spider-Man costume. At first, she thinks it is her husband Peter, but when this Parker removes his mask and starts talking about the "impostor" who stole his life, she realizes that this the other Peter Parker that has been stalking her. Mary Jane orders him to stay back, but Peter continues to insist that he is the real Peter Parker. Even though his spider-sense is buzzing like crazy he continues to reach out for her. He is shocked when she actually shoots, but she missed hitting Parker, striking a photo framed on the wall instead.[Continuity 31] Still, this other Peter Parker still reaches out for her, but he is then knocked out by Kaine. He tells her to come with him in order to stay safe, but she refuses. When Mary Jane tries to shoot, Kain disarms her and the pain caused by twisting the weapon out of her hand causes Mary Jane to blackout. Hearing someone coming in through the skylight upstairs, Kaine then picks up Mary Jane and flees into the night.

When Mary Jane wakes up, she finds herself in Kaine's underground lair. Kaine tells her to get comfortable, saying that she is going to be here for a very long time.[Continuity 32] Back at the Parker home, the Scarlet Spider finds the Peter Parker clone. Thinking this is the real Peter, he asks what happened to Mary Jane. That's when the real Peter Parker comes bursting into the house demanding to know the answer to the same question.
