Attack on the Helicarrier[]
Masters of Evil - a team of super-villains, assembled by Doctor Doom, attacked the S.H.I.E.L.D. helicarrier, unleashing the armies of armored Atlanteans. Nick Fury called for help and a team of Spider-Man, Iceman, Wolverine and Doctor Strange had arrived on the scene. They saved Fury, prevented the use of the Helicarrier's arsenal on civilians and defeated Fin Fang Foom. Even though the heroes saved helicarrier, it was damaged and the team was forced to move to Stark Tower and use it as their headquarters.
Omega Base Crisis[]
The next mission was to check the Omega Base and see if anything was wrong there. It was also necessary to check Dr. Bruce Banner, who worked on the Gamma Bomb project. When the team found Dum-Dum Dugan, he was glad Fury understood his message and sent the heroes in. It was also uncovered, that it was M.O.D.O.K. who took over the Omega base. Because of his interference, the base could destroy a dam, that would flood an entire city. On their way to M.O.D.O.K, the heroes rescued Dr. Banner, who was trapped in one cell with the Thing. Ben joined the team after he was freed. When M.O.D.O.K. was defeated, the team was brought back to Stark Tower only to be sent on the next mission.
Revolution in Atlantis[]
Namorita called for help, because Atlanteans got mad and overthrew Prince Namor. Fury answered the call and sent the heroes to Atlantis. A special nanotechnology, invented by Reed Richards and Hank Pym allowed the heroes to breath underwater as long as they needed. When the Namor was freed, he joined the Ultimate Alliance and escorted the Fury's team through his domain. It was uncovered, that it was actually Attuma who used Sonic Emitters to brainwash the people of Atlantis. When the villain was found, he told that it was Masters of Evil who gave him the Emitters to take whatever they wanted from the catacombs. Since Attuma was scared to face the Atlanteans after what he had done, he quickly ran away and didn't fight the heroes. When the heroes entered those catacombs, they found Mandarin, who actually was there to claim the Tome of Asarius. He refused to answer why would he need it and the battle was started. After Mandarin's defeat, the heroes left the Atlantis.
Murderworld[]
Fury told the heroes, that Jean Grey and Nightcrawler were kidnapped. It was known, that Jean Grey could be found in Murderworld, so the heroes just went there. Jean was found being trapped in a stasis field. After her rescue, she stayed to rest, while the heroes continued their mission. They had a hand-to-hand battle with Arcade, who told everything he knew after he was beaten. Turns out Doom wanted to boost Nightcrawler's powers with the mutant amplifier and use him to travel to different dimensions. With this information in mind, the heroes went straight to Mephisto's Realm, which was confirmed by Doctor Strange as the Nightcrawler's location.
Mephisto's Realm[]
The heroes quickly ran through Mephisto's Realm, but his son Blackheart noticed their arrival and warned the father so he could get ready for the fight. However, Mephisto still was defeated and Nightcrawler - rescued. For some reason, he didn't join the team, but they had a new recruit in the face of Miss Marvel, who was also found near Kurt. The reunion was broken by Doctor Strange, who told that Asgard was under attack, so the heroes went back to Stark Tower in order to get ready for the new mission.
Attack on Asgard[]
Hermod, a messenger of Odin, came to brief the team on the mission details. The Bifrost Bridge was under attack by the Wrecking Crew. The heroes defeated the villains and opened the Bridge. After that Sif told them to free Balder in Asgard. However, Balder could be freed only if Heimdall and Tyr were rescued before. The heroes completed their mission, defeating Skurge the Executioner in the process. During the mission it was uncovered that Loki is responsible for the attack on Asgard. Now the team needed to help Odin to defeat Ymir in Niffleheim. Ymir told the heroes that Loki was about to get the Destroyer Armor and defeat Odin, which would allow him to rule the Asgard. Ultimate Alliance defeated Ymir only to be blown up by Doctor Doom, who arrived on the scene to gloat.
Moon Base[]
Uatu the Watcher saved the heroes at the last possible moment and teleported them to Attilan - a home of Inhumans located on the Moon. Uatu couldn't stand idle while Doom was misusing Odin's power. To steal Odin's power it was needed to find two items. One of them was the M'kraan Crystal owned by Shi'Ar Empire. It was told, that Black Widow had more information on it. The second item was the Muonic Inducer - the device, used by Galactus to absorb the energy of planets. Galactus was about to attack the planet, populated by Skrulls.
Shi'Ar Coup[]
When the heroes arrived on the place where M'kraan Crystal could be found, they were met by Corsair, who told them everything he knew about Deathbird and how she took the throne from her sister Lilandra. The heroes located the villain and defeated her. Angry Deathbird wanted to destroy the ship with a self-destruct command, but Lilandra overrode the controls and saved everyone. After Deathbird flew away, the grateful Lilandra gave a shard of M'kraan Crystal to the heroes.
Galactus[]
On the Skrull Homeworld heroes encountered their Empress. She promised a secret, which would help to defeat Galactus, if the heroes would clear a path so she could escape. After getting the help, the Empress gloated how well she played her cards and left without telling anything useful. However, the heroes still could beat the Galactus in close combat without any help and make him unconscious long enough for them to take the Muonic Inducer and get away.
Stark Tower is Under Attack[]
The heroes were back on Earth only to see that Doom already remade New York and Stark Tower in his own image. Before heading up to Latveria to finally defeat Doom, the Tower's shields should have been activated. After this was done, Doom's Evil Iron Man attacked Fury. When the robot was destroyed, Fury told that Muonic Inducer was already powered up and the team was ready to meet Doom in the last ultimate battle.
Castle Doom[]
The heroes indeed confronted Doom in his castle. The power of Muonic Inducer weakened the villain and he was defeated. Then Odin arrived to take Doom with the traitorous Loki back to Asgard where they would learn the true meaning of torture. After that all the destruction caused by Doom was reverted and the team of heroes was to be kept permanently to watch over threats to the world.[1]
Civil War[]
In Doctor Doom's absence Latveria was ruled by Lucia von Bardas. After Nick Fury's unsanctioned Secret War in Latveria, von Bardas attacked New York and placed a bomb in the middle of the city, but she was stopped by the heroes of Ultimate Alliance and seemingly imprisoned, since it wasn't stated that she didn't survive the battle. Right after the crisis in New York, a catastrophe happened in Stamford and a Superhuman Registration Act came into power, which split the Ultimate Alliance down the middle and the heroes found themselves in the middle of a Civil War. The war was stopped when the nanites Reed Richards and Hank Pym used on villains during the Civil War formed a collective consciousness and tried to take over the world. - Marvel: Ultimate Alliance GBA and Marvel: Ultimate Alliance 2 Nintendo DS were made by different developers, but they both were released on portable Nintendo consoles and don't contradict each other, thus could share the reality.
Trivia
While Nintendo DS version of the game was a port of PSP/PS2/Wii version, which is Earth-TRN1407 on the wiki, it seemingly used early versions of the game and differs in lots of moments. Besides that, some levels were cut due to the console's technical restrictions and the story was changed accordingly. The most notable differences are:
- DS version had unique drawn cutscenes, while PSP/PS2/Wii version used all the cutscenes from the main MUA 2 version, so some details in them were different or weren't present in other versions at all.
- Since the first level was cut, the team of Iron Man, Spider-Man, Wolverine and Captain America were on the Bravo Team, while in all the other versions they were on the original Fury's team and Spider-Man and Wolverine were later sent to find and support Bravo, which was a team of all available chracters from the game's roster. So in DS version Nick Fury was supported by Luke Cage, Daredevil and the Thing. Also in Earth-TRN1407 the Thing was an unlockable character, recruited during the Civil War, so he couldn't participate in Nick Fury's Secret War yet.
- In PS2/PSP/Wii version, von Bardas clearly exploded and blew into many pieces. However, on DS she simply falls down just like in the main MUA 2 version, which can't be viewed as her confirmed death.
- Some bosses are absent not only due to the fact that some levels were cut, but even if a level was taken directly from the PS2/PSP/Wii version, it could miss some bosses or have some of them being replaced by others. This changes destinies of several chracters. The same goes for supporting cast. Some heroes aren't present where they should have been and during the Civil War the hero bosses were different as well.
- The character roster was changed and besides having two exclusive characters, some others become available on DS earlier.
- In the sewers the heroes get attacked by some underwater S.H.I.E.L.D. tanks and they comment on it. However, the tanks were cut from the PSP/PS2/Wii version for an unknown reason.
- The order of some events is different as well. For example, on PSP/PS2/Wii version Nanite Nick Fury attacked She-Hulk in Stark Tower right after the Ultimate Alliance helped Black Panther and was ready to go fight Man-Ape. On DS version it happened only after Man-Ape was defeated and She-Hulk was with the Alliance watching the transmission from Fury.
