Sue is surprised when she sees Reed using a device that projects his thoughts and sees that he is thinking of her. When trying it on Ben afterward, the Thing conjures up images of Doctor Doom, frightening him. When Reed asks Sue to try it on she declines, not wanting to have her thoughts revealed. When Ben starts asking Reed why he hasn't asked Sue to marry him, Reed tells both Ben and Johnny that he plans on doing just that.

Meanwhile, in his abandoned kingdom, the Sub-Mariner broods over his desire to have Sue Storm as his bride.[Continuity 1] When he orders the last of his followers to assist him in capturing her, they decline and abandon him as well. Deciding to deal with things himself, Namor disguises himself and travels to the surface world. At the Baxter Building, he incapacitates both the Thing and the Human Torch before revealing himself to Sue. Namor demands that Sue return with him into the sea and become his queen, but when she refuses to comply, he gasses her and takes her prisoner. When Reed returns from his shopping trip with an engagement ring, he is shocked to hear from Ben and Johnny that she had been kidnapped by the Sub-Mariner yet again.[Continuity 2] Suddenly becoming furious, Reed goes after Namor alone, fighting off Ben and Johnny when they try to calm him down.

Without Reed to guide them, both Ben and Johnny are unable to track down Namor. They reach out to the mystic known as Doctor Strange. Seeing Johnny's flaming message in the sky, Strange sends his ectoplasmic form to meet them at the Baxter Building. Doctor Strange agrees to help, and his form ventures out to find Namor's kingdom. Finding it, he confirms that Sue is safe before returning to tell Ben and Johnny her location. Meanwhile, Reed finds Namor's domain and attacks the Sub-Mariner. As Reed gains the upper hand, Namor's troops return to their king.[Continuity 3]

Back at the Baxter Building, Doctor Strange teleports Johnny and Ben to help Reed in battling the Atlantean soldiers. As Reed struggles with Namor, Ben holds off the soldiers while the Torch frees his sister. When the Atlanteans try to flood the chamber, the two siblings work together to stop the room from filling with water. Namor regroups with his soldiers and gets a powerful cannon, however when they fire on Ben and Reed, they discover the weapon apparently has no effect. It turns out that they were being protected by Sue's force field. She tells Namor that she does not love him and that she truly loves Reed. Observing from afar, Doctor Strange sees this as an opportune moment to step in and teleport the Fantastic Four aboard Reed's submarine. While Namor is disorientated, the quartet makes a hasty retreat. Despite Sue's claims that she loves only Reed, he is convinced that she only said so in order to protect him from Namor, leaving him in doubt about proposing to her.[Continuity 4]

One month after Tony Stark's apparent disappearance, Pepper Potts and Happy Hogan leave their resignations with Iron Man, because they suspect him to be the one responsible. As they leave the plant, Inspector Flint, the officer in charge of the case, approaches them. At police headquarters, he interrogates Potts and Hogan. A reporter overhears the conversation, which leads to a media breakout on Stark's disapperance.

In his laboratory at his estate, Tony Stark is still encased inside his Iron Man armor, searching for a way to remove his suit without causing his heart to stop beating, and he dares not reveal his secret identity to the world, fearing his enemies could attack his factories in revenge, and endanger the lives of his thousands of employees.

The next day, Happy sneaks into Tony's estate, hoping to find clues in the mansion he believes is abandoned. Tony notices Happy and, with no time to run, barely slips into his bed, before Happy enters through the window. When Pepper arrives at the mansion after being informed by Happy, Tony claims that a doctor had ordered him to remain in bed, and he had pretended he was on a trip, to not worry anybody. As Happy and Pepper leave the estate, they agree that the entire situation still feels odd, and Pepper even theorizes that maybe Stark is actually a prisoner of Iron Man.

Meanwhile, high up in the sky, a mysterious satellite is being controlled remotely by the Mandarin in his castle. Once it is in position, the villain releases a powerful energy beam from the device that annihilates Tony Stark's mansion. Alerted by his armor's sensors, Iron Man escapes at the last second.

Pepper and Happy hurry back to the Stark estate, and find that while Iron Man is fine, Stark is seemingly dead. Pepper goes to Inspector Flint, blaming Iron Man for Stark's death. However, because of the oddity of what was used to destroy the mansion, the case is now in the government's hands. On the shore of Long Island, Happy grieves the loss of his boss, even if his death means Happy could have an opportunity with Pepper.

In his laboratory, Iron Man tracks down the perpetrator of the crime, the Mandarin. The Mandarin prepares for the inevitable confrontation with Iron Man, while Stark himself flies under disguise in an airplane to China. Stark opens the emergency door in mid-flight and jumps.

Once Iron Man reaches the perimeter of Mandarin's castle, the villain uses a powerful beam to trap and pull him to the rocks, but Tony breaks the fall using his repulsors. The Mandarin uses hypnotic lights to weaken his foe, so he can be finished off by Koto, a giant humanoid robot. The robot brings the unconscious Iron Man to his master, and the Mandarin ties him to a wheel that will spin him to his death with the press of a button. First, though, the Mandarin wants to tell his origin story.

Iron Man catches a criminal attempting to rob a box office and pursues him into the theater, where the contortionist the Uncanny Umberto is performing. Umberto uses his tricks to stop the thief and Iron Man congratulates him. Struck by sudden inspiration, Umberto bends his talents to perform burglaries. To disguise himself, he steals a scarecrow costume. He also steals the trained crows of fellow performer Thornton. He decides upon Tony Stark's apartment as his first target.

At the main reception room in Stark's Long Island factory, Veronica Vogue is tricked away from her promised date with Tony Stark by Pepper Potts. Tony and Happy Hogan drive home. There they discover the Scarecrow breaking into Tony's safe. The Scarecrow's acrobatics easily beats Happy, but this gives Tony a chance to put on his Iron Man suit. The Scarecrow's crows entangle Iron Man in a drapery. When he tears himself free, Iron Man sees the crows flying out the window. Thinking the Scarecrow has escaped, Iron Man flies out. In truth, the Scarecrow has merely hidden himself inside the apartment. With Iron Man gone, the Scarecrow steals the plans for some of Stark's new weapon systems and escapes.

The Scarecrow blackmails Tony for the stolen plans, but Tony hides one of his gadgets in the briefcase with the money. The Scarecrow gets the money without handing back the plans and then sails for Cuba in a small motorboat. Iron Man tracks the Scarecrow to his rendezvous with a Cuban gunboat. Iron Man gets the plans back and sinks the gunboat. However he fails to stop the Scarecrow from swimming ashore on Cuba. Back home, Tony gives his Broadway tickets to Happy and Pepper.

Wanting to be free of Magneto's rule, Quicksilver and Scarlet Witch decide they should seek the aid of heroes in the United States. Traveling to New York, the two go to seek the help of the Fantastic Four. Unfortunately, the Thing and Human Torch are the only ones home and they have just seen a news bulletin identifying the two mutants as members of Magneto's Brotherhood of Evil Mutants. A fight soon breaks out that ends with both sides growing weary. Afterward, the two mutants decide that they're safest by Magneto's side, and the two Fantastic Four members allow them to leave.
