In Sydney, Australia, Cyclops and Wolverine rescue a mutant known as Ugly John from a residual sentinel attack. On their way home in the X-Wing, they are connected to a telepathic conference by the Professor. He tells them that the all new mutant detector, Cerebra, has located an enormous mutant surge in Ecuador. The Professor asks them to make a quick turn and investigate the anomaly. Meanwhile, Beast presents Jean Grey with his advanced sub-basement clinic. She brings her worry over Charles to her teammate's attention but is suddenly distracted by a telepathic disturbance. Jean rushes to Cerebra, where she finds the Professor battling for dominance over his mind. The ordeal leaves Charles distraught and weakened.

At the same time, Cassandra Nova brings the mild-mannered dentist, Donald Trask into a virtual reality simulation of the early evolution of the human race. She explains that within four generations Homo Sapiens Sapiens will soon be extinct; to be replaced by Homo Sapiens Superior. Back in reality, she brings him to a hidden Master Mold factory unit in the Ecuadorian drill. There they are accommodated by Wild Sentinels but the androids do not attack them because they recognize Donald's "Trask DNA." Cassandra says Trask's future now lies in genocide.

From the hidden Ecuadorian Master Mold factory unit, Donald Trask (inspired by the radical ideas of Cassandra Nova) instructs the giant Wild Sentinels to commit mass mutant genocide. Cyclops, Wolverine and the innocent civilian Ugly John fly above the factory on-board the X-Wing. They are then attacked by various miniature Sentinels and are soon brought forth to Cassandra Nova.

Inside the factory, Cassandra kills Donald after assimilating his DNA sequence; now able to command his Wild Sentinels. She then imposes Ugly John with an agonizing death, before Wolverine and Cyclops can release themselves. In turn, the two X-Men capture Cassandra Nova. Cyclops humanely kills Ugly John with his optic blast to spare him further suffering.

At that moment, Emma Frost commences her telepathic lesson in Genosha (that includes the precognitive Negasonic Teenage Warhead.) The teenager's nightmare finally comes into conception as enormous Wild Sentinels arrive to bring slaughter and destruction to the mutant sanctuary. Meanwhile, at the Xavier Mansion, the Professor cuts short his recovery to locate the missing X-Men. Once Cerebra is activated, Xavier, Jean and Beast witness the horrific massacre of more than sixteen million mutants.

Beast and Phoenix search the ruins of Genosha for survivors of the mutant massacre. Under fifty tons of debris, Emma Frost (in her new shimmering diamond form) carries the dead body of one of her students, Negasonic Teenage Warhead. They return with Emma to the X-Mansion, where Beast explains that a Secondary Mutation allowed for Emma's organic diamond exoskeleton, his feline appearance and the return of Jean's telekinesis.

Meanwhile the one responsible for the genocide, Cassandra Nova, is contained in a gravitational bottle. Beast describes her as a new species, aware of the Extinction Gene and a being who will instinctively try to wipe out the mutant race for dominance. It is at this moment, that Cassandra releases herself from her imprisonment and overwhelms the X-Men with her vast psionic abilities. She then activates Cerebra and threatens to extinguish every mutant mind on the planet. Emma Frost appears from behind and snaps her neck; but before Cassandra can heal herself, Professor X repeatedly shoots her. Much later, Scott and Jean discuss their stressed marriage, but are suddenly shocked as the Professor outs himself as a mutant on television and proposes to do away with masks.

Synopsis for "The Man from Room X"

New X-Men Annual #2001.

A Chinese army officer, Ao Jun, is concluding the secret sale of a powerful captive mutant, Kuan-Yin Xorn, with a certain Sublime. To prevent that sale, Domino, of Asia X-Corporation, is welcoming the X-Men at Hong Kong. Sublime is promoting there his U-Men, humans with grafted mutant organs.

During a following evening, Ao Jun is arriving at a reception, organized by Sublime, to exchange the payment with the keys of Xorn's handcuffs. Domino and Wolverine are stealing them from the Eyes of Ao Jun.

Meanwhile, Cyclops, Emma Frost and Beast are investigating the murder of Risque, another member of Asia X-Corporation. Around the place of the crime, they're discovering a clandestine operating room where of U-Men remove mutant organs.

The next day, some U-Men - without Sublime - are going to Feng Tu, where Xorn is prisoner. When they're trying to unhandcuff him, they're realizing the X-Men have stolen the keys. As Ao Jun knew it, the U-Men are killing him.

At this moment, the X-Men are attacking the prison and the U-Men are surrendering. However, Xorn is on his way to commit suicide - what would destruct all China. Cyclops is persuading him rather to join the X-Men.

Synopsis for "Danger Rooms"

Since the Professor's coming out as a mutant on global television, anti-mutant protests are being held at the front gates of the Institute. Despite this commotion, the school has never been more lively; with numerous new students joining the establishment. One such mutant is Barnell Bohusk, who is introduced to his peers as "the Beak." Meanwhile, Phoenix finds Wolverine meditating in the near forest and discloses to him, her conjugal difficulties. He responds with the belief that she and Scott have always belonged together. Elsewhere, Cyclops and Emma Frost await the landing of Lilandra's spaceship; coming to take the Professor on a Shi'ar vacation to the Empire Throneworld.

Before Xavier's departure, Beast travels with him to the subbasement and observes a virtual model of the incapacitated Cassandra Nova. When Beast discovers that she shares the same genetic material with Charles, Cassandra reveals herself to be inhabiting the body of her "genetic twin." She then telepathically subdues Hank, before compelling the hidden Beak to ferociously beat the X-Man with his titanium baseball bat. Afterward, Xavier/Cassandra calmly rejoins the X-Men in welcoming Lilandra and her Imperial Guard to Earth.
