After the devastating Onslaught crisis, New York City is left in ruins, and the absence of the Avengers and the Fantastic Four leaves the city vulnerable. Amid the destruction, a young girl named Hallie Takahama is abducted by a masked man.

With no heroes to stand in their way, crime groups like the Rat Pack begin to prey on the city unchallenged. But their spree is interrupted by the arrival of a new superhero team, the Thunderbolts, led by Citizen V. The team — Citizen V, Atlas, Mach-1, Meteorite, Songbird, and Techno — takes down the Rat Pack, despite the criminals’ military training. Although the Rat Pack manages to escape, the Thunderbolts leave a strong impression, and Dallas Riordan from the mayor’s office is pleased about the arrival of the new heroes.

Back at their run-down headquarters, tensions arise among the team. Techno grumbles about their poor accommodations, while Meteorite notices a budding connection between Mach-1 and Songbird after their teamwork in the fight. Atlas voices frustration to Meteorite about Techno’s disregard for Citizen V’s orders during the battle.

Soon after, the Thunderbolts face the press. Citizen V insists they’re not trying to replace the Avengers, but that they’re here to protect the city under the motto “Justice, like Lightning!” When news comes in of the Rat Pack’s return, the Thunderbolts rush to confront them, only to find themselves ambushed by the Wrecking Crew at the Statue of Liberty. A fierce battle unfolds, but the Thunderbolts emerge victorious and even repair the statue’s damage. Dallas Riordan personally thanks the team, particularly catching Atlas’s attention.

Afterwards, the media quickly embraces the Thunderbolts, and established heroes like Spider-Man and the New Warriors commend them as well. However, the public is unaware of the truth: under the mask of Citizen V is none other than Baron Helmut Zemo, and the Thunderbolts are actually the Masters of Evil in disguise—Beetle, Fixer, Goliath, Moonstone, and Screaming Mimi.

The Thunderbolts are making headlines once again, this time for thwarting the Ringmaster and his Circus of Crime, who attempted to rob guests at a charity event. Atlas is astonished by how swiftly the team has won over New Yorkers. Meanwhile, Citizen V, secretly Baron Zemo, reflects on his plan to transform the Masters of Evil into a superhero team to infiltrate global security systems following the deaths of the Avengers and the Fantastic Four.

Outside their headquarters, Mach-1 trains with Songbird, who struggles with flying. When Mach-1 learns that Songbird's real name is Melissa, he impulsively kisses her. She briefly reciprocates but then pulls away, insisting she cannot allow herself to grow close to anyone.

The next day, Techno complains about the dilapidated apartment the Thunderbolts use as their base. Meteorite rebukes him, pointing out that projecting an image of having “nothing” will help the team gain trust and resources in the long run.

In Central Park, the mayor holds a memorial service for heroes lost to Onslaught. Franklin Richards speaks before unveiling a massive statue honoring them. Watching from the shadows, the Mad Thinker commands the Awesome Android to attack the gathering. Dallas Riordan, present at the event, alerts the Thunderbolts.

Elsewhere, Hallie Takahama is taken from a cell by mysterious, non-human figures conducting experiments on her.

The Thunderbolts arrive at Central Park just as the Awesome Android targets Franklin Richards. The android splits into six identical parts to match the team's numbers. One segment escapes with Franklin, but Mach-1 and Songbird chase it down, rescuing him and taking refuge in the abandoned Four Freedoms Plaza. The team regroups there and fends off the remaining androids, fighting in close coordination. Eventually, Citizen V identifies the "Mad Thinker" as another android and decapitates it, deactivating the Awesome Android immediately.

Grateful for their heroics, the mayor, with Franklin's approval, offers the Thunderbolts Four Freedoms Plaza as their new headquarters, an offer the team accepts. As Atlas flirts with Dallas Riordan, Meteorite reflects on how fulfilling it feels to be a hero and admired by the public—but wonders if the feeling is becoming too intoxicating.

Somewhere in the western United States the Hulk and Janis Jones leap across the desert when they are struck by a missile. As they are sent flying toward a small town. Janis is saved from a fatal fall by an armored man calling himself Mach-1, who thinks that she is a prisoner of the Hulk. However, he is surprised when she turns around and blasts him with her staff. Meanwhile, the Hulk lands in the middle of a rodeo where he is confronted by Meteorite, Techno, Atlas, and Songbird, members of a new superhero team calling themselves the Thunderbolts. When they order the Hulk to surrender they are surprised when the Hulk raises his hands. Techno orders Songbird to use her powers to create a cage of pure sound around their target. Having had a past history with the Hulk, Meteorite approaches the imprisoned Hulk and asks him to lower his arms. When he doesn't, she calls their leader, Citizen V and tells him to come immediately. While not far away, Mach-1 departs his battle with Janis, who follows after him to see what he is up to.

Meanwhile, in Virginia, Colonel St. Lawrence meets with Herny Gyrich to discuss the Hulk's latest ultimatum: leave him alone or he will retaliate by destroying a major city. While discussing their next move, they are interrupted by one of St. Lawrence's troops comes in to tell them about the Hulk's battle with the Thunderbolts and how he had seemingly surrendered to them. Back in Arizona, the Thunderbolts continue to contain the Hulk and wait for their leader Citizen V to arrive. When questioned by the leader of the Thunderbolts, the Hulk explains he wasn't surrendering, just waiting for the entire team to be in one place. He then claps his hands together, destroying the solid-sound cage and tries to leap away. He is struck by another one of Mach-1's missiles sending him into a crash landing on top of a nearby dam. As the Thunderbolts head after him, the Hulk wonders how that shot could have hurt him when he feels stronger than ever. It's then that the Hulk notices his chest is still bleeding.

When the Thunderbolts catch up, Janis also arrives to lend the Hulk a hand. While she is busy with Mach-1 and Meteorite, the Hulk charges at Atlas and Techno. It's during this fight that the Hulk realizes that he has heard Meteorite's voice somewhere before. However, the Hulk has become fed up with the fight and since the Thunderbolts have sworn themselves to protect innocent people, the Hulk smashes open the dam, flooding the city below. With no other choice, the Thunderbolts have to go into the town and rescue people from drowning and plugging the dam. This allows the Hulk and Janis to make their escape. When Meteorite questions Citizen V about going after the Hulk, the leader of the Thunderbolts tells her that they need to prioritize. Not far away, Janis asks what the battle was all about, but before the Hulk can answer, his chest starts bleeding again and he collapses to the ground.
